They throw rocks to break the surface tension on the water before they hit it
Throwing a rock into the water before cliff diving does not significantly break the surface tension. The primary reasons for throwing a rock are to judge water depth and visualize the landing point. A rock, even a large one, doesn't have enough force to overcome the overall molecular attraction and break the surface tension.
